Kuja. As far as villians go he was okay, but damn, he wore a man thong. Show a picture of him to any random person and there's a good chance they'll think he's a chick.
And Flea from Chrono Trigger. The game dances around the subject and you never really find out if s/he's a guy or a girl. :/
