Actually there's a website that does a bunch of mods of the game. They've come out with Diedrianna Lives and Urban Chaos, in which they just about reworked the game from the ground up.
Both are downloadable.
There also was a Mod called Wildfire which sold in stores a few months back, but all it really did was increase the difficulty level and make a few changes to the scenery. But you also get the original JA2 along with that game, so you might try to find that in stores.
