I'd say Chagroth fell in there, maybe even xcomplex, since he actually had a brain, unlike most of the tools mentioned (although what's so wrong w/ SolidSnake???

EDIT: What about the best villain who turned good but still shows their bad side every once in a while due to their wretched nature? My vote goes to Fred/Roonting/groin not/Secret/whatever...
